I've worked for both, but I'm not saying anything. It's more fun to find out for yourself. (Usually...)

The Cruiser for the Rebels is in a DSN-System near the Rebel Capital.
Confederation, somewhere near the astroid belt.

    • I mean near a Confed planet..... I have to post this because I can't edit posts.

    • No, the for the Rebels, it's in an uninhabited system between Sauron and the two systems beyond it.

    • One small question, the data file says that the alien cruiser has negitive 3000 shields, how is this possible (wouldnt that mean the ship starts out destroyed)?

The negative sign changes the way the shields behave. Here's a quote from the old EV DiscBoard about how the shields field in the shฤp resource works:

(|V|/2)= Shipyard shields, where V is the value.
You can use this to make ships with more than 3276.7 shields. In fact, you can get as high as 16383.5. (The rebel cruiser has 500). I don't know if this also applies to armor, but I would think so. (gotta go check that out! ๐Ÿ˜ƒ

    • Thank you everyone for the advice. Especially Sattomax. I did find the cruiser in one the uninhabited systems two systems beyond Sauron. Destroying it, however, it a more daunting task than what I thought. Hopefully everything turns out well. Thanks.

    • Two more things, if anyone can answer: two of the alien fighters escaped after I destroyed the cruiser. Does this matter? Do they cause further troubles? I still got a sucessful message when I returned to Palshife. Also, the Rebel cruisers and mantas accompanying me helped to destroy the aliens. I noticed during the fight that the mantas started turning on me ( i may have hit them once or twice with my cannons). When I hailed them, their alignment and type said 'Confederate Cruiser' where it should normally say 'Rebel Cruiser'. Any thoughts? They were Rebel cruisers, and that is what the tactical screen also said.

The fighters do not matter, what happens to them has no effect whatsoever on the mission or what happens later. I usually just leave after I've killed the Cruiser.
You probably did hit a Manta if they start firing on you.
The ships that governments send to escort you are usually from special governments made specially for that mission. It's likely that some STR# resources are a little off or something, so that the wrong alignment shows up in the hail box. It's worse if you work for the Confeds, in my experience, the Cruiser they send attacks you when you fire on the Alien Cruiser.

    • I've noticed that when completing the Alien Missions as the Confed the Holovid switches between saying the Rebels killed it and the Confeds killed it.

DOS Computers manufactured by companies such as IBM, Compaq, Tandy, and millions of others are by far the most popular, with about 70 million machines in use worldwide. Macintosh fans, on the other hand, may note that cockroaches are far more numerous than humans, and that numbers alone do not denote a higher life form. -- New York Times, November 26, 1991

This is because of the Alien Fighter pรซrss that show up from time to time after you've beaten the aliens. The fighters don't show up unless the bit set when the Rebels kill the Cruiser is set. So the Confed mission sets this bit as well. This cause the toggling and some other interesting things. If you can get on to Palshife, you can buy Rebel ships after doing the Confed missions. This is pretty stupid though, because then the Rebels will attack you for your legal record, and the Confeds will attack you because you fly a rebel ship.

Not quite true. I've gotten through the entire Confederate mission string without ever having a bad legal record on Palshife. Mind you, some of the other Rebel worlds - especially Rupert - are ~very~ sensitive.

    • Well, I guess I usually don't try at all to keep my legal rec up at all with my enemies, so by the time I get to the aliem mission, I usually have a bad rec at all enemy places.
