It sounds like you have the wrong dude set. If you'll suffer through using Resedit for a brief moment, you could open it up and check what you have in the "shipdude" field of that mission. For the above, it should be 161, and the "auxshipdude" should be 159. If it is those things, and shuttlecraft are still showing up, try increasing EV's memory allocation -- it may not be a problem with your mission at all, but sometimes when EV's memory gets tight it gets confused.
BTW, if you want bounty hunter kestrels, well, there aren't any dΓΌdes in the EV Data file with Kestrels as the ships and mercenaries as the government, so you'd need to create your own dΓΌde resource to have that. Pirates aren't bounty hunters -- they're the prey.
