The best way of getting on the side of the Rebels is to do the Diphidia II mission of uncovering the Astex polluting the planet. After oing all the missions there, go to a Rebel Planet. I believe the mission begins by someone passing by you in the bar dropping a napkin with a note to go to Base 94 or something.
Make sure you have a good combat rating and the Diphidia II mission will give you a good record with the Rebels.

Try going to either Palshife or...crap. Ummmmmmmm.............down in the Southeast corner. Sirgil. Go to Sirgil and check both places. And, if all else fails, check all the Rebel planets. Remember to get a good combat rating. Dangerous or competent might work. I forget. Ahh!!! You'll learn quickly.

Actually, while killing Confeds will increase your legal status in Rebel systems, that, and doing the Diphidia missions aren't really doing much to help you get the Rebel mission string.
The first mission in the string is one called "Transport Rebel Parcels" and is introduced to you in a spaceport bar by a shady Rebel operative who wants you to deliver 5 tons of "parcels" to some other planet. The mission is offered on Rebel worlds and has a 25% chance of appearing, and you need a legal status better than "Clean" and a combat rating better than "Harmless."
Not very hard to get, but you won't be able to if you've already done a similar mission for the Confeds.

Rather then starting a new topic... this one is on the first page and only two weeks old.
I played EV back in the day, and am now re-playing it using the Nova plugin, but I can't seem to make progress in the Rebel string.
I got the first mission of transporting a parcel, but I haven't gotten any missions since. To give a time scale, after I got that mission I started jumping around Rebel space, killing pirates and saving money. I started that as a Clipper, and I've spent enough time pirating pirates that I've built enough money to get a fully upgraded Corvette, with 1,030,000 credits banked, a noteworthy combat rating, and a "good egg" at least rating in Rebel systems.After all that time, I feel I must be missing something.... how do I continue on in the Rebel string?
Edit: I answered my own question: You get the next mission by posting on the EV board, which sets the "make-yourself-look-like-an-impatient-12-year-old" bit, thus allowing me to get the mission 20 seconds after posting.
