How do I destroy that dumb Cruiser? I keep getting creamed by those annoying seeker drones! I'm in a Clipper /w engine upgrades.

Might be a bit tough in a Clipper.
I did it in a Lighting.
Get your ship full of Laser Cannons, Javelin Rockets, and Proton Turrets.
Avoid the fighters and seeker drones, and try to stay behind the cruiser.
If it gets to fire the Heavy Fusion Beam at you, you're dead, but if it never gets the chance, you can happily fire away.
Also, some people consider it cheating, but slowing the game speed to 25% makes it damn easier.

Firstly, you need a better ship (Corvette or Kestrel would be my choice).
Secondly, if you are in the Rebel String, get the Tractor Beam, then use said Tractor Beam to latch onto the Cruiser, then blast it with turrets and guns. (I suggest not using Secondary Weapons, as the Cruiser's shields tend to recharge in the interval between impacts. Secondary Weapons tend to be too inefficient. (Space Bombs, however, in a ship big enough to hold them, could get the job done, but it would take lots of practice and a good bit of luck.))
Thirdly, upgrade your new ship with Engine, Turning, Acceleration, Armor, and Shield Upgrades.
Fourthly, remember that you only need to kill the Cruiser; you don't ever have to take a shot at the Fighters.
Fifthly, use the asteroids in the system as cover. With some careful flying, the seeker drones with hit an asteroid and detonate.
Sixthly, stay clear of the Fusion Beam on the Alien Cruiser.

You do not need a better ship. People have pretended to have been able to do it in a scoutship. I agree it's easier, of course, but it does not have to be too big, a nimble ship with enough continuous firepower (say, rapier with enough proton weaponry) is enough

There are things you can't buy or that are free, for everything else, there's indeed Eurocard Mastercard.
If you can pack your Clipper out with proton cannons and javelin rockets it's possible. Fly around leading the seeker drones into asteroids until it runs out (it has 80, which it fires in volleys of four), then move in and aim for the back of it. Then, basically try and keep behind it and close in (the autopilot is your friend) while pumping it full of protons and rockets. It'll take a while, it's doable. The same strategy can actually be used with the scoutship and even, at a push, the courier or defender.
However, you need to have a lot of free time to do that (as I did back in '98 or so :)). I recommend you upgrade to at least a Rapier or preferably a Corvette. Use the same strategy as mentioned above, but it will be a lot easier to do with the higher-end ships as you have both more firepower (and, in the case of the Corvette or Kestrel, targeted firepower from the proton turrets) and higher shielding in case you do slip up and get momentarily fried by the Heavy Fusion Beam on the Cruiser.
If you're still stuck, you might want to try and get the Astrodyne Outpost missions which give you a tractor beam at the end. The tractor beam makes destroying the cruiser childs-play - get behind it and hit it with the tractor beam and it can barely turn at all, rendering it's primary beam weapon completely useless.

There's no "pretending". I did it in a Scoutship ... on my first try in a Scout. (Mac's bragging about it prodded me to try it too.)
Max out on shielding and armor. Lose all Secondarys. Load up on as many Proton Cannons as you can; balancing out with Laser Cannon.
Swing into the Cruiser at an oblique angle, so you can use Auto Lock and "Rosie" him with your energy weapons. Monitor your Shields -- ignore everything else. If you get below 25% shields, release Auto Lock and E & E to the fringes of the system to allow your shields to recharge.
Repeat the above. After a while the Cruiser's Seekers won't be as deadly (with help from the asteroids which will inadvertantly intercept many of them).

You should use Lasers instead of Protons.
Even if the Proton cannon deals slightly more damage, it fires slower, thus making the Laser Cannon more useful.
And, even if the Laser deals pitiful mass damage, it doesn't matter, as the Cruiser has only shields.
With the extra space you get from using Lasers instead of Protons, buy Javelin Rocket pods and 999 rockets. They'll help you a lot as well.

use the "a" key, it will keep you facing your target as you stay behind it. useful for rockets and javelins.
and i've heard of people doing it in a shuttle, though that might be horse****.

Forklifts... I've done that one before, and it was NOT fun. Don't use them- not even on alien cruisers or fighters, unless you're set on ruining the game for yourself.
When fighting an alien cruiser, you have to have a tractor beam- get away from all the pesky fighters AND THEN pummel it.

My way was to jump into the system, hide behind asteriods, and wait for the cruiser to use a bunch of the seeker drones. Then, I'd afterburner behind him and tear a whole with all the primairy weapons I could find (laser cannons/turrets).
Gotta love the corvette. Frankly, my favorite classic ship.

I did it the expensive way--Kestrel w/ full speed upgrades (including Afterburner), and then loaded up on Torp tubes and as many torpedoes as I could fit in. The Kestrel's standard sheilds and armor were all I needed... So I just Afterburnered behind that Cruiser and started firing torps. If I got hit, I would pull away and pound it with tops at long range--less accurate, but still deadly.
I took care of the fighters in a lucky fashion--I was doing it in the Rebel string, and a couple Confed Cruisers popped in-system just as my fleet and the Aliens engaged.
Instead of attacking the Rebels, the Confeds went after the Alien fighters--and so did my Rebel fleet, leaving my free to take out the Cruiser myself.
I've never seen the Rebels and Confeds working together before or since... They never fired a shot at each other. And when the Aliens were dead, the Confeds jumped out, ignoring us Rebels...
It was wierd, but cool

the fact Is that the aliens attack everybody and so everybody attacks them. I remember watching the rebels, pirates and confeds all attack the aliens and Ignore each other. (hint:don't dominate any planets before attempting this mission. the bounty hunter will not Ignore you.)
