(Seeing if I can remember correctly...)

There are two strings available in the second half of this plug. One is where you join the LOI (and make peace with the aliens). The other alternative is to join up with the TRDF (which eventually leads to war with the aliens).

Aside from that, I think that is it for the major string missions. The only other side mission I can think of is the Cloaking ones, which you get from that merchant organization.

If you're meaning that you've already beaten the LOI mission string (and captured earth from the confederation), then no, there aren't any more missions (at least, none that I know of).

I remember a string of missions where a person taunted to you to destroy various confed ships--the first was a light cruiser, which gave you the lowest rebel ships, and so on, finalizing in a vicious fleet.. although I might be remembering the wrong plugin...

I think you can get access to the Rebel ships at the end of the TRDF string. Otherwise, capturing works quite well.
