I'm playing the Sauridian string of E3, and every mission I get to attack the enemy, either the Sauridian ships that are my assigned escorts, or the ships I am helping attack me! One mission I hypered in and before I could fire on the enemy, I was attacked by my escorts (assigned escorts). This happens in each and every battle I'm in. I have to use my targeting button (tab key) instead of the closest hostile button (alt key) to target the enemy.
