What the best weapon to use when trying to capture a ship? The more advice the better.

That is always up to the player. In Escape Velocity, I normally use proton weapons, which are damaging and can be annoying when you're trying to disable a ship. Usually guided weapons work best for disabling vessels, since you can be sure not to give the hostile target "too much" firepower. Hope that makes sense...

Keep in mind that some fighters don't have any armor and, therefore, cannot be captured.
With that out of the way, I have to agree that ranged weapons do the job the best. Just don't get trigger happy.

I like Torps for capital ships (Kestrel and up), and Missiles for fighters and Corvettes. Corvettes get disabled after 11 Missiles. If the target is weak when I am strong, like when I have a Kestrel and get attacked by a Pirate Argosy, I just attack it with my primaries. When the target is extremely weak and you need to disable it, I fire primaries and pause between firing to see if it is disabled. Like in Astroydyne Outpost V when you need to disable a Executive Transport. One Missile will get it down to 2%. Next shot... BOOM! Whats interesting with the date?
