I want to work for the confederation but I don't know how to start the string. Can somebody help?

Land on a Confederate planet. Check the spaceport bar, there's a 25% chance that a 'Transport Confed Parcels/Documents'(I can't remember which) mission will appear. Once that's completed, you've started the Confed Mission string, making the Rebel one impossible to do. To acess both mission strings with the same pilot file, accept the Confed Transport Pacrcels mission, then before you complete it, acess the Rebel Transport Parcels mission (on any Rebel Planet). Once both of those are completed, you can have both mission strings (Since you're doing alternate missions for both sides, both Rebels and Confeds will like you, and you can have a Rebel Destroyer with a Particle Beam :D).

Actually, if you complete the Confederation missions, and then go to Palshife, you'll find that you're allowed to buy the Rebel ships without completeing any of the Rebel missions. The same does not work in reverse, however; completing the Rebel missions will not caused the Confederation ships to appear in the Luna shipyard.

When I complete the Confederation storyline, I usually have a status of at least Upstanding Citizen on most systems, including Sol and Palshife.

I delivered the parcels/docs. for the confeds and I rescued a bunch of their stranded ships! When do I get Rebel Pursuit and where do I get it?

Actually, a mission called Confed Recon mission comes immediately before Rebel Pursuit. That mission can be obtained at any Confed world with a bar. However, you will need at least an "Excellent" combat rating and a legal status of Decent Individual to Good Egg or better.
