I'm just wondering which is better, I'm about to start from the beginning (again 
), and i'm wondering which to buy next. I usually go for the scoutship because it has four gun-slots instead of two (I know the courier has a turret slot but that takes up 20 tons and the courier doesn't have all that much space), but maybe I should go for the courier?

I thought you needed three laser cannons in order to do damage faster than the Cruiser recharges shields. Speaking of small ships killing big ships, I've taken out the Alien Cruiser in a Clipper, but I haven't tried it with a Courier or Scoutship yet.
But about the topic at hand, yes, go for the scout. They're faster by a little, better armed, and they can deal with most pirates (including Corvettes, if you have flares). I'm sure people kill bigger things with them, but it shouldn't be difficult to deal with easy pirates like Argosies and Clippers.

Sure you can do that, but my way is a lot more comfortable and also faster. 
Also it seems that the improved EVO AI makes large ships less likely to fall to the monty python on gun range. (I'm playing EV as Plugin in EVO to take advantage of its engine features.)

Depends on your style really. A scoutship can be modified to the point where it can be a servicable combat vessel, and it's fast enough to get out of some sticky situations. It's a lot cheaper than the courier too, so you can get it earlier.
However, if you want to make your money doing rush missions supplemented with passengers, the go with the courier. That ten tons of extra space can get you an extra shipment worth a cool 25k. If you want, you can strip the thing down and buy a lot of cargo expansions for missions/trading.

As for the topic, definitely the Scoutship. You can beat an Alien Cruiser with it, as Jimbob hinted. Corvette is easy, and you don't need flares. Flares suck, get a Jammer. I really need to try going after a Kestrel in it sometime soon. Haven't done it yet because I think I'd have to equip it a bit different than I normally do, but I'm pretty sure it can be done. Escaping a Kestrel is no problem.

I prefer the courier. With a proton turret, movement upgrades, and high end armor plating, it can be used to defeat clippers and argosies (is that correct for the plural of Argosy?). I go strait to the corvette after the courier (the Astex pollution scandal mission string helps with this).

If it's currently setup right, the chess server should be chess.ambrosia.net. You need Chessworks 3. I haven't made it on in a while, as I've been busy massacring people on battle.net, but I think that's still right. Jimbob, IIRC your Mac is somewhat limited, so I'm not sure if you could get on or not, we might have to play by email. Are you familiar with chess notation? Pretty much any format will do, I can speak about 3 languages of it, plus several dialects for some of those... I imagine EVula wouldn't have much problem running Chessworks. When's good for you, EVula?

I wouldn't compare the Scoutship and Courier in any terms but fuel capacity. the Clipper, despite it's high cost, is better compared to the Courier. The scoutship more closely resembles a shuttle in that it's small, light, lightly armed, and cheap. Cheap definately being the operative word here.
