      How and where do you get the mission from the confederates to kill the alien cruiser.

      For most of EV's important missions, they don't start at a specific place. Just look around planets of the appropriate government, and you should get it eventually. You will need ~very~ high legal and combat ratings, however. Don't bother unless you're at least deadly on the combat rating scale.

      They won't show up as "kill alien" missions, at first they'll just ask you to run patrols, so you might have gotten it already and not know it.

      Of course, you need to complete all the other missions of either government first, although I think that some of the Astrodyne Outpost missions are exempt from this law. Confirmation on that from David Arthur?

      Astrodyne missions are Rebel, and yes, they are independent of the Alien Cruiser string.

      Correct. The Astrodyne missions require that you complete the initial Rebel mission, but they aren't part of the main Rebel storyline (the special ops/cloaking device mission and the alien cruiser).
