Wrong. We hold no grudge against the pirates. We hold a grudge against the Feds. Look at the EV StartScript, you'll see what I mean. The Alliens do know about the HC. Remeber the Alien Cruiser Mission?

The Dredens don't know the HC exist. They left because they didn't want to get invovlved in a war, and then we captured them. Heck, they were a bunch of Bulk Freighters chock full 'a slaves, how could we resist?
Seriously, the Pirate:Alien Alliance is a possible threat to the HC/Dreden, and a very real one.
