Correct. Unless the Rebellion changes its goals, the Confederation cannot allow it to exist.

This is, of course, far from official, but I can give you the Confederation political system I developed for Battle for Sol. Keep in mind that there are some differences, given the slightly differing political structure that existed for the webstory, notably the existence of the Alliance of Independent Worlds.

The Confederation has no head of state, and although constutional provision exists allowing for two consuls to be temporarily established during an emergency and for a duration of no more than six months, this option has not been used since during the Great War. It is, instead, governed by the Senate on Earth. The number of senators sent by each planet depend on that planet's population, and elections are held every two years. For the most part, political parties do not exist, although informal alliances will often form between senators with similar views.
The governmental departments, such as the ministries of Trade, Information, Citizenship, Transportation, and Defence, are staffed by civil servants, but overseen by Ministers who are elected from and by the Senate. The Senate can, at any time, vote to replace a Minister in whom they have lost confidence.
The military in this day and age consists mainly of the Confederation Space Navy, which is overseen by the Ministry of Defence and commanded by the Admirals. Terran Naval Yards, which designs and builds the Confederation's military starships, is jointly overseen by the ministries of Industry and Defence. The military research department, formerly based on the remote world of Ruby, is now located in the Ministry of Defence buildings on Earth.
The local governments of the Confederation worlds vary in structure, but they are all representative democracies and have very little internal strife. The Confederation still has a peaceful relationship with the Alliance of Independent Worlds, whose members, such as Levo and New Istanbul, choose not to remain in the Confederation after the Great War.
As for the Rebellion, I would suspect that the same people run both the government and the military, given that the Rebellion's primary goals are all military ones. I don't mean necessarily that the military runs the government - it could be the other way around. I just think that one body probably has control over both.
