I find that I prefer Lethe, but I don't exactly know why. I simply like Lethe more than Cydonia.

I like Lethian better also- easier to spell and better looking planet. New Cydonains should get their water from Scopio!

How do you know it's Cydonia that needs the water? While this seems the logical conclusion, it never expressly states in the game who's on what side. Lethe could use so much water growing those vegetables that it needs to import more. I admit it's unlikely, but possible, so you can't just make a blanket statement saying "Cydonia is right, Lethe is wrong."
Anyway, I prefer Lethe, their defense mission pays more, and they have a shipyard. Also, I like to go down there occasionally o pick up escorts and such. I can get Corvettes from either side, but find I prefer to pick on Cydonia's Lightnings over Lethe's Rapiers, which makes an enemy of Cydonia.

I always assumed that Matt Burch put the whole thing about the water rights in as a gag. The game is filled with comical little tidbits, like the holo-vids and some of the planet names. Besides, we've all wondered how you would fight an interstellar war over water rights. Then again, maybe I'm wrong.
Oh, and I prefer Lethe, mainly because I just finished their mission string in Pale(again).
In Galactic Scourge, on the other hand, New Cydonia sends you across the galaxy and back for a weapon prototype you never get. Damn carbon paper.

Pure speculation:
Extrapolating from the introduction etcetera... I imagine: back in the day when the confeds ruled everything, some Martians colonized New Cydonia. In order to terraform the mars-like barron rock, the Confeds allowed them to import billions of gallons of water from nearby Lethe (which already had a colony on it). After the confeds lost power in the region, Lethe cut off New Cydonia's water access "bad for the environment losing all that water". New Cydonia, still in the middle of terraforming, launched a war to regain water access.
Does anyone else speculate about these things?

But the whole point of colonizing New Cydonia was that Mars was TOO terraformed for their tastes (read Cydonia landing intro), so why would they want to do the same thing to their new planet?

I assumed some terraforming was necessary for people to live there, if only for them to have homes and food. The colonists wanted the Frontier experience that mars no longer provides. Much like the internet no longer has the code-is-law hacking culture, and the cyberhackers now get their kicks elsewhere (setting up public access wireless networks seems to be their latest thing).

You don't NEED to terraform a planet to live there. Your homes can be protected in glass or plastic domes, underground, etcetera. Your food can be imported, or maybe IT can survive on the planet, even if you can't. Many of the planets in EV are inhabited but not suitable for open human life. Just look at Armstrong, or Torgo Prime. And the space stations are... well... in space! They're just the same. Food imported, homes protected from the space around them...

While I agree that your scenario is rather likely, you must admit that this is also possible:
New Cydonia was colonized somewhat after Lethe, and a vast reserve of water was discovered on it. When the Confeds were in power in the area, they mandated the sale of water to Lethe to support its massive agriculture. When the Confeds lost power, New Cydonia decided to hoard water to complete what little terraforming they wanted to do. Lethe, with dying crops killing its economy, launched a war to get water back.
I'm not saying this is what I think happened, just pointing it out as an alternative possibility, to show you can't just say the Cydonians are the good guys. They probably are, but might not be.
And while I support Lethe to an extent, I do usually dominate both of them anyway too.
