A hex editor can alter files on a byte-by-byte level. If you know where in a file some data is located, you can change it. This is particularly useful with files containing binary data, like uplink user files, which are hard to change using a text editor.

If you're talking about a user file, you can probably do quite a lot, like change your uplink rating, increase your money, change which gateway/hardware/software you have, etc.

That depends on how your hex editor works. If you're using "HexEditor.app" like me, you have to click the "Allow editing" checkbox first, then you can change the values.
