I saw something about hotkeys in the manual... how do you use them? It would be really useful to group ships.

You select the ship you want to hotkey, and hold down the hotkey for a couple seconds. Then it shows that the hotkey has been assigned. Unfortunately, I can't seem to get this to work in multiplayer.
