UPDATE: I'm stupid. It's possible in the game. However, what I posted might work...
Beware! As seant tells in his wonderful PFE for EVO, rechristen your ship is seen as unlucky, so do at your own risk. There is no way to rename your ship within the game, even with a plug (unless it changes your ship to the one you have and let you keep your outfits).
If you want to try, you must have or emulate a Mac, EVNEW can't make anything on pilot files. Make a copy of your pilot. Open the original with ResEdit. Find the ressource whose name is the name of your ship (the ressources themselves are cryptic, don't open them), and rename it. Save, close, and run Nova. If it works, congrats, you've made it, if it doesn't or crashes, trash the modified pilot file and revert to your copy. It worked in EV and EVO, it should in EVN. Well, I hope it does. Renaming yourself is easier, though, just rename the pilot file.
