So Droids would need their own brains and know how to fight and listen to their droid sarge and etc. Thus the use of such a command signal would be strategic, not tactical, stuff like "723rd Battalion to take Area Foxtrot-7, then hold position." But strategic orders just need to be transmitted once and memorized, and there'd be no reason for the droids to shut down because communication was severed, though they'd get disorganized once they'd completed their last strategic orders, unless the fish things took the basic precaution of having units on the ground that were capable of giving strategic orders.
The whole thing relies on the fish things using the most brain dead scheme for organizing a military, having only 1 unit (front line no less) be able to make strategic decisions and give orders, and without a single replacement, and upon which all other units were dependent for even the most basic functioning.

Remember, it was only through an exceedingly improbable series of events that the Naboo managed to do any damage whatsoever to the control ship, and only through strategic incompetence on the part of the Trade Federation that the Naboo even made it into space.
