Your legal status in Valos shouldn't have messed anything up as regards the mission; you just might not be able to land on the station later on so easily, to get the nice new outfits :).
I know there are problems with EVO on Nova, which is a real shame. For a start, you can never get delivery missions to systems that can change during the course of the game, e.g. Verril. I haven't got far enough with it yet to see the other problems you mention there, but that sucks....
As for the 'best' secondaries, the whole brilliance of EVO is that there is no best :). Basically the weapons you get in UE space are good against enemies of the UE (Hunter Missiles / Rockets are good vs. armour, hence Voinians; Needle Missiles are good in interference, hence good for the Renegades; all secondaries in the Crescent are good vs. shields, hence good for everyone in the crescent. SADs/SAEs were messed up in the 1.0.2 update but they're still fun. Dispersal rockets are pretty good provided you miss the blast radius; pursuit missiles are mainly used in systems with asteroids and in my experience most of them tend to hit those rather than the intended target.
Overall, I far prefer close range primary weapon battles - so really just being better than the ship you're fighting. But I would say the Plasma Siphon is a very good secondary weapon - it takes up no space, it's effective and easy to use and it while it takes fuel to use, it recharges your fuel over time as well!
