Sounds like a bit of a mess.
One suggestion for the hunter-killer thing is, if the mission is still active, to go back to the system now (after you've landed on some other planet - several in your case) and see if it's there.
No guarantees though - I may be writing total rubbish here.
You could abort the mission and start it again, but I'd be careful with that, because some missions are only offered once, and I don't know whether this mission is one of them.
To get a definite answer, you may have to be patient until Martin Turner takes his next look through the most recent FH/FF questions on the board. He'll be able to tell you if there's a remedy or whether you can trash your pilot, get yourself a wig (hair restorers are unreliable, and you don't want to be caught unawares in deepest space in J.-L. Picard's situation: "to baldly go where no man has ever gone before") and start all over again.
