The Rebel Destroyer is the best. Its the fastest major ship, and it can be equipped with 4 proton turrets.(I gotta have a ship that can outrun missiles) With a little patience, you can capture one with a corvette, and use it to do the Rebel missions.

kestrel, beef it up, fill it with torps, it can take out any ship in the game, and is still fast enough for most missions. (plus it looks cool too, and you don't need to be in a certain gov to have it.)

And actually, the AI battles I've seen between the Frigate and the Rebel Destroyer seem to either end with the Confeds triumphant or else in a tie, with both ships disabled...
