Well, it goes, in a normal game with no plugs:
Shuttle
Scoutship
Argosy
Corvette (right about now I start attacking Pirates with space bombs)
Kestrel (right about now I do Rebel alien missions, start whooping on Confeds)
Rebel Destroyer

I used to get an argosy before the corvette, but I eventually figured out that you can just hire six freighter escorts and find a good trade route. Although take an afterburner so you can get out of a system before pirates have time to take out any of your convoy.
I think it's probably possible to go without the kestrel too, but I like it. And I have another pilot who just flies around in a rapier killing pirates.

Guns don't kill people, people do. But I think the gun helps.
Ok, heres mine.
Shuttle
Scoutship
Courier (usualy)
Argosy(sometimes)
Lightning
Corvette (sometimes)
Rebel Cruiser
" destroyer
Kestrel
then destroyer
" kestrel
" destroyer
and then a cruiser or two.
The courier and the argosy are some of my favorit ships. The argosy is a little pricy though. The corvett is a verey nice ship, but, why by it before the alien mission? The cruiser is my favorite, the destroyer my second, and (people are going to hate me) the lightning. And, whats with all the Rapir use? That ship STINKS!

It's better than a stupid super-Defender, if not by a lot.
ANd why the hell would you trade a superior Scoutship for an inferior Courier? That's just crazy. The Scoutship is better in stock form, and way better when upgraded.

For one of my pilots (in which I have beaten both the Rebel Alien missions and the Artemis Group string), here's how it goes:
Shuttlecraft.
Scoutship.
Corvette.
Rebel Cruiser.
God bless,

Well, this is my usual order:
Shuttle
Scout
Argosy
'Vette
Destoyer
Cruiser (Rebel, obviously)

99.9% of people go for the Rebels. Which makes since, because the Reb. Crusier is better than the Confed. Crusier.

Most of us find it more effective because of the speed and especially turning advantages.
Ugliness, of course, is in the eyes of the beholder. Though personally, I'd agree about the Rebel Cruiser, it was one of the only ships that was hurt by the graphics makeover in 1.0.5.

Erm, why would you capture a Confed Gunboat from a Clipper? To go further, why would you want one in the first place? The Gunboat just sucks, and is really several steps down from the Clipper, which is possibly a step down from the Scoutship itself... Just curious

Trade-in value. The Junkboats worth 700,000ish, right?

(pro-rebel rant)What's weapons when you can't move to aim them? What's shields when you can be killed by someone who's constantly just staying a hair out of your range? Fed Cruisers are not more effective, unless you have a couple dozen of them. And I quite like the Rebel Cruiser's look; it's better than that lump of gray metal that calls itself a warship.(/pro-rebel rant)

900,000, but you don't keep much of that in trade in. You're much better off with an upgraded Clipper.

Um, that's about all the 1.0.5 RC looks like itself. Now, the 1.0.4 RC is a different story...

I've only had 1.0.5. Now I have to dig through my old software to find an earlier version, since everyone says the graphics are better.

Most of them aren't just the Rebel Cruiser got significantly worse in 1.0.5 IMHO.

UHG! I knew someone was going to ask that! Personally, I have never liked the clipper, which really is not as good and the scoutship and WAY overprised. But, I was a pirate and how can you ba pirate without a Clipper?
