With that out of the way, how do I correctly activate Faith?

The mission description tells me that I should hack into a machine that is infected (a red flashing sqaure on the map, I guess), upload the antivirus to the machine, open the console, go into the usr directory and run faith. But when I do that, faith tells me that it failed to start because "Revelation is still running".

You're actually doing it right. You just have to keep doing it again and again and again until it tells you "revelation has been purged". It's actually a lot easier than it looks, because Faith spreads too, so you don't have to be all that quick.
