I had never thought of a colonization era plug, but I bet it will be cool. I'm looking forward to seeing it.

I don't know how far along your ideas are, but I have come up with a few. I hope they help you.
1. The game could start with Marz, the moon, and a few (4 o 5?) of the closest systems to earth already colonized using slower than light ships, then have the character be a test pilot for the first FTL drive. The first missions could be to test the drive and then make contact with the colonies in other systems. After that, other FTL ships would be built and the colonies would start trading.
2. Once contact and trade are established between the colonies, the character could start some exploration/prospecting missions to more distant systems. Then promising worlds could be colonised and mega-corporations can start exploiting others. This could open up room for terraforming, transport colonists, build resource extration/refining plans, and more exploration missions.
3. The political stuff about Earth wanting to control everyone and the colonies wanting independence may show up here, but it would be refreshing to find a way to avoid it. At about the same time I think you would start seeing pirates show up to plunder the mega-corporation freighters. You could start some mercenary missions on either side of this conflict.
Interesting thought: FTL doesn't have to be developed on earth, one of the other colonies could come up with it first, or more than one could do it at the same time especially if they have a way to communicate. This could start up a new space race where each of the colonies founds their own empire. Maybe Earth could remain neutral in the middle. I really like this idea, it's kind of different. The pilot might be an independent guy from earth playing all of the empires for his own profit, or joining one that shares his (or her) ideals.
4. Introduce aliens at some point. Maybe different kinds like benevolent, hostile, indifferent, space-borne, parasitic. Each of the human empires could meet and ally themselves with different aliens, and one could possibly be taken over by a parasitic one.
Anyway, I hope that some of those ideas help you out. I'm sure you've thought of some of this before, but I can't be sure. I would really like to see all of the different earth colonies founding their own empires because it sets up a much more exciting situation with a wider variety of ships than just exploring and transporting colonists with a scoutship and colony ship to choose from.
