How about a second threat to the UE? It could begin with the end of the Voinian War, perhaps a few missions dealing with them, and then a mission to inspect <insert system> because of an unknown vessel/entity. If playing with the Voinians instead of the UE, missions could start out with defendign a few Voinian bases from UE attacks (opposite of the UE missions), and then scouting out for possible new bases (one is destroyed in another battle that the player does not participate in) in the Proxima Nebula. The new guys are then found, and to the Voinians liking. A diplomat string is then activated, but it fails and the voinians get killed and so on and so forth.
If working with Renegades, perhaps the Captains of Freeport would be at the head of this. Perhaps it starts with the test of a prototype of a new ship, and the threat is discovered. the player would be an escort for the new ship, and is patrolling the Proxima with a duplicated NPD. Prototype ship is destroyed, and it goes on from there.
All three mission strings would end in success/strategies used by each faction. Voinian end would finish with a few bombed worlds, a very dangerous front, and very tense battles. UE ending would finish with a big front, a few offensives to push the front back, maybe even a UE base was lost (Gamma?), and perhaps some other things. Renegades would end with the loss of maybe 1 of 2 newly setup bases in the Proxima, perhaps a pact between human and alien Renegades to fight the threat, and work together. Threat usually wins battles against all Renegades.
Threat could be called.....uh....I dunno.
If ships are organic and biological engineered, shields would be very VERY low, but more armor than 4 Voinian Dreadnoughts combined, and regeneration of the armor would be VERY fast, it would be known to "eat" shots fired at it. Ships would be moderately fast. Ship classes could be Cruiser (like the UE destroyer), Carrier (Carrier, carries 3 fighters), Fighter, Freighter(s), and a special multi-purpose ship. This ship might be used as blockaders, support for fleets/carriers, or a heavy fighter.
If ships are very hi-tech, both armor and shielding would be extremely high. Regeneration rate would be moderately fast. Speed of the vessels would be moderate as well. Ship types could include a Carrier (slowest of the ships, but still faster than the CW, carries 4 fighters), Battleship (like the UE Destroyer, but stronger and a bit faster), Fighter (fast as an Azdara), assorted Freighters, and maybe others.
Wow, it seems like I have the whole thing planned out, I thought most of that as I typed it. I would make it, but I suck at graphics, mission making, plug-in making, and all the programming. I'm good at playing it though! This could be called something like "It came from the Proxima Nebula" or something. This would be really cool to see.

Neat idea, I'd make if not for lack of time (Dreden War is sucking up time), also for the bio ships, wouldn't they have names like worker, drone, queen, or something on those lines? Why would they have ship names if they were well, living?
Just my 2˘ (otherwise known as nitpicking, an unfortunate habit of mine), it's a really good idea though. Maybe you should plan it out a little more and have a topic asking for a developer to program/design?
