Depends on what you want.
Do you want lots of money from easy cargo missions and heavy armored ships? Go with the Voinians.
Do you want to help your own race survive? Go with the UE.
Do you want to be a peaceful trader or an renagade hunter? Go with the Miranu.
Do you want the most powerful ship in the game? Go with the Igadzra.
Do you want the fastest ship in the game? Go with the Adzgari.
Do you want cool beam weapons that look pretty? Go with the Zidarga.
And yes, I know I spelled most of the strands wrong. Don't mock me.

You don't say whether you're choosing sides in the UE/Voinian war, or the Strand war.
Most first time players side with the UE, since that is the least complicated path to follow - plus the Voininan mission string is more than a little stunted, unless you use the 'Reign of the Voinians' plugins.
However, I assume you're talking about the Strand War here... There are three strands; the Igadzra, the Zidagar and the Azdgari. They are locked in combat, and apparently have been for centuries, but the intervention of a well-equipped ship piloted by a human can make a difference. Don't ask me why.
Anyway, you get introduced to each of the three strands on different planets and in different circumstances. Since the missions are widely spread, If I got offered one I'd probably accept it. If I was bothered about 'butning my bridges' with regard to the other two strands, perhaps I'd make a copy of my pilot file before I went with whichever mission string was offered to me first.
Your choice of Strand will not affect your standing with other races such as the renegades, the UE, the Miranu or the Zacha.
Eventually, if you love EV:O as much as I do, you'll play the game through once with each Strand, so don't worry about which one you start with. They all have their strengths and weaknesses.

If you work for the yellow dudes, you get to buy the Igadraz (the big yellow thing that looks like.....errr....you know) and the Plasma Shiphon, a weapon that shoots fireballs at your enemies.
If you work for the purple dudes, you get the Zidagar ECM, which jamms most strand weapons.
If you work for the green dudes, you get fast ships and lots of shield regeneration stuff.

My personal favorite are the Adzgari. They pay well, let you have your own squadron and have cool upgrades. As VoinianAmbassador said, you should make a copy of your pilot before joining a strand. I believe you can get Adzgari Missions at South Tip Station, in Akrayhek.

Both ways, it doesn't really matter.
True, the Zidagar are a nice race to join, but the Azdgari give you the only purchasable invinci-ship in the game; the Azdara.

Well if you don't wanna get involved in any sort of combat, be a trader and do cargo missions (unless you're working in the Miranu space to the galactic north; it's infested with renegades). If you want something heavy-duty with shields/armor and the weaponry to back it up, go with Igadzra or Voinians. If you want a good ship of destroyer class with moderate agility, a Zidara would be a good ship, or you could work for the UE to get a UE Destroyer. Or if you want something good and fast, i suggest (as many others have) that you work for Azzies for an Azdara. Or you could get an Arada from any race and fit w/ some speed upgrades. Also, if you're going to go with the trading and shipping stuff, no matter where it is, I suggest your ship be a CW. (Crescent Warship.) Because the CW has 70 tons of cargo space, and once you sell your fighter bay you'll have 80 extra tons+the 35 tons the ship already has. Therefore you can choose between a freighter or warship, or half of each.

If you knew my precise record on my game you'd think I'm an Azdgari, but I'm not. Just the commander of a small mercenary fleet that favors the Azdgari. Ships include: 3 Aradas including my own, 2 CW's, and 2 Laziras.

Hmm.....Well thats not really right. There isn't any real 'invinci-ship' in the universe of UE. No matter how fast the shield regeneration is, something that reduces it to scrap in one hit, or if its a gun/turret reduces you to scrap too fast for you to regenerate shields (i speak specifically of the DMG) then face it, you'll be reduced to scrap!! Also, if you wanna fight some real renegades that are challenging, join the Zacha. The Zachit Militia, as I believe it's called, is made up of several different races and were hired by the Miranu inhabitants of the northern Miranu territories. The Zachit are actually pretty good at fending off renegades, even though their only ships are Zachit Aradas, which are blue Aradas, and Zachit Fighters, which are modified Crescent Fighters. And the Zachit also use a weapon that none of the three Strands seem to use (the Zidagar have dispy. rockets, Igadzra have SAE's, and the Azdgari have, well, insanely fast shield regeneration): Pursuit Missiles!

Igadzra- has a strong version of SAD's. Good if you want something slow, but really tough
Azdara- right, good shield regen., but get hit by a dispy rocket w/ a little phase on the side, and your toast
Zidigar- good phased beam, but it sucks fuel. Zidigar fighters are pretty cool, and the Zidaras are really cheap, when you consider a 5M Zidara can take out a 15M Igadzra 40% of the time
Best combinations-
Adzgari and voinians- the Azdara w/ dospect is as close to invincible as you can get w/o cheating
UE and Zidigar- A UE cruiser with phase beamers instead of rockets and hunters kicks butt
Igadzra and Miranu- (i know, miranu doesn't count)A M. freighter full of SAE's is actually half decent, though it still doesn't compare w/ a REAL warship

insantiy and ingenious is
measured just by success.
You could get the plug "TripleAgent", and work for all three strands.
Also, if you find that your legal standing in the various strand sections of space is less than desired, you can get a "destroy this renegade ship that's been harassing ships" mission, go into strand space and constantly destroy the trio of renegades that follow you where ever you go until you complete the elimination mission. I'd suggest getting the mission from one of the independent human worlds because the renegades that follow you are much easier to take care of.
You'll notice that if you have a good status with a certain strand system and an opposing strand ship(s) enters that system, then they'll attack you. Ex: good status in Igazra system, Azdgari Warship enters system, AW will be mad at you. At least all the strands will allow you to land though. I always wondered how they know your legal status - doesn't seem like they should.
