I took a mission from Cryx to destroy all the scimitar bombers in the Mrisst system and then land on Calmari. I've done this numerous times making sure that no ships escape the system but to no avail. After I land on Calmari nothing happens and the red mission arrow is still on the Mrisst system. Is there any way around this? Can you abort the mission and pick up the string somewhere else? Any help would be greatly appreciated.

You don't need to abort the mission. Just stay in the Mrisst system for a (long) while and DON'T go there with any escorts! Sooner or later some more scimitar bombers come into the system, destroy them and only leave the system when all emperial ships in the system are destroyed. That was the way I managed this problem.
