Nope. visitor's right, it is in "Eye of Orion." Several of the missions involve a real ghost ship called...believe it or not..."The Flying Dutchman" which is a Confed Cruiser that fled a battle during The Great War and was condemned to fly for all eternity with it's crew unable to move on. The crew of the "Dutchman" is made up of skeletons wearing old-style Confed uniforms and brandishing cutlasses! As I remember, "Eye of Orion" was one great plug. If you haven't tried it, give it a shot! You won't be disappointed!
As far as one where the ships were dead black, so as to make them as good as invisible, I think you're thinking of the NPPK fighters in "Clavius and Beyond." The only way to "see" them is with your targetting sensors. Also, the Terran Star Empire of Tim Isle's "Empire" series makes use of a "stealth" fighter that is very hard to see as well. The Darkships in "E3: Endgame" are actually a blue so dark you can barely make them out.
