Militia... I cant imagine what a storyline for them would be like. They do nothing except lightly try to prevent piracy. This is the most original of them all (even more so than ConEx).
You're not thinking along the right lines. They don't all have seperate storylines. They are involved in the plot, you are actually working for the Confederation only. One of the missions happens to include Cydonia and a few invlove militia.
