To get it when the Top agent who died emails, you log into the ARC Central Mainframe with the bounce directly before it being another ARC system such as Internal System or Access Terminal and immediately disconnect. You should get an email later.

Is there a point at which it becomes too late to act upon the message and start the storyline? I let it sit for over a month (in-game time) and finally connected to ARC. It seems nothing has happened. How many game days or weeks does it take for them to react?
Or, did I wait too long?

You wait for too long.
When you see, in the news, something about Arunmore being hacked, or simply, a new feature called "faith progress" on Uplink Internal Machine, then it's too late to start the storyline.
You can just keep the current user to improve your hacking skills.

Yes, I do see "Faith Progress" at Uplink and I was half convinced it was too late anyway. Thanks for making it a certainty. I've already hacked all the banks and done a few difficulty 9 missions with the user in question, so not much left. Play with my millions on the stock market? Actually I haven't cracked any LANs yet...
