I have a plug-in where 2 hypergates are added and they link to each other, but to no other hypergate intentionally. But with one of them the gate can not be selected when hitting the numbers 1-4. I can select it if I'm close to it and hit L. But then it states it's offline. Not only that, but I can't see it.

You need to change the creator and type. Here's the fixed version:

Only the first 4 Nav fields are selectable with hotkeys. The other 12 behave like you described. If you want it hotkeyed, you must put your hypergate is the s˙st's Nav field 1, 2, 3, or 4.

I just tried the plug and it dont work, but I dont care anymore. I got the multi-jump organ now.
