Yes, you can complete the Confed string, since you can purchase ships from either group after that side. The way I look at it, the rebels are happy you destroyed the aliens, but the confeds hold a grudge if you follow the rebel string.
You could also watch a fight between a destroyer and a frigate. Just as the destroyer gets disabled, kill the frigate.
As for destroying the alien cruiser (which you have to do for both strings), I'm sure you can find many examples of strategies for doing this here on the board. The main thing: don't let it use its beam on you. If you have the tractor beam (which is only available on the rebel side), use it from behind the cruiser and keep pummeling it with your primary weapons. This way it won't be able to turn to aim at you. And don't worry about the fighters. You don't have to kill them, just the cruiser.
(edit): Oh yeah, the weirdest thing I've seen is when one of your escort's fighters picks up one a ship you disabled as if it was a fighter. I'm not sure if I'm remembering the situation right or not, but the idea is still there.
Another funny thing to do is to make the forklift fire at a ridiculously high rate and fire it at one of your own escorts. It's kindof cool to see all those forklifts dancing around the ship.
