Proton cannon. It has unlimited ammo, a fast firing rate, it's fairly effective and it doesn't take much room. In my humble opinion, three proton cannons make Shuttlecraft a worthy adversary for any ship in standard EV, with or without the Monty Python maneuver.

Javelins might be pretty effective too, but I've never liked weapons that use up ammo.

Torpedoes. Good against warships and they are usually the biggest threat to you. If you have a strong ship then fighters are no problem.

well.... it can only be one..... PROTON TURRETS. When combined together, they're deadly (fly by a fed cruiser when it don't like you - then you'll see what they can do). Always kit your ship out with it's max no. of proton turrets.
