EV 3. I feel it in my bones........ Hey Andrew, can I pre-order?
Otherwise, EV. It has a more finished, complete feel to it. Everything is though out, and there are more storylines. It is nice that EVO has a storyline that actually affects the game, but it ends too quickly.
Another thing is, EVO has a monstrous universe that is very difficult to deal with - a simple cargo mission can take a half an hour! What's more, the huge differences in technologies forces you to pretty much overhaul your ship every time you enter a different area. In theory this actually sounds cool, but in reality I found it a pain in the neck. Another thing, this huge universe has what can only be described as 'useless' planets - multiple planets with basically no description or features to distinguish them. On the other hand EV has a large enough galaxy for plenty of variety, but not so large as to where you can't become familiar with it, or feel at home in. In a way that, and the whole Rebels/Confeds thing, makes it more compelling. Witness the amount of plug-ins for EV that are based in the same universe (most of them) whereas the majority of plugs for EVO simply go and create a whole new world......
A few short things:
The ships in EV are crisper, making them look better.
The Rebels Cruiser is the best ship of all time (with apologies to htjyang,not the impostor).

Really though, it boils down to basic preferences and likes concerning a game. I, personally, enjoyed EVO, but it ended feeling more like plug-in than a whole new EV universe.
Incedentally, this was all covered in a post last year that went on for quite some time.....
